1. Determine the the isoforms for a gene using short read data.
2. Use short-read data to find small structural variants.
3. Analyze the de Bruijn graph of (idealized?) short-read data to figure out the optimal mate pair separation to disambiguate the assembly, to find structural variants within metagenomic data, and to compare metagenomic environments.
